The 3 choice limit means you can't bundle two shirts together because that would be 4 choices (size twice and color twice). This is the silliest limitation ever...perhaps designed to push you to pay for extra addon spend that Shopify makes a % from? The same for showing discounts! What online store doesn't allow you to display discounts clearly - Shopify doesn't! ugh

We recently shipped an improvement to allow repeat bundle options such as size and color to be combined (https://changelog.shopify.com/posts/combine-repeat-bundle-options).
